Xenium In Situ Transcriptomics Service
The Xenium In Situ Transcriptomics platform provides high-plex, in situ RNA detection with single-cell and subcellular resolution, generating precise spatial gene expression profiles from FFPE or fresh-frozen tissues. Singulomics offers a streamlined Xenium service—from tissue sectioning and assay execution to high-resolution imaging—delivering detailed spatial transcript information directly from your samples.
Xenium panels range from focused targets of a few hundred genes to the Xenium 5K panel with over 5,000 genes, with options for custom gene additions. When used alongside complementary spatial or single-cell approaches, Xenium enables multi-scale biological interpretation by linking tissue context with subcellular transcript localization.
High-Resolution, Targeted Spatial Transcriptomics
Xenium is designed for targeted spatial gene expression analysis with high sensitivity and specificity for each gene. In this in situ assay, specially designed probes bind directly to RNA molecules within intact tissue sections. These bound probes are locally amplified to generate strong fluorescent signals that can be detected by imaging.
Through multiple rounds of high-resolution, multi-color imaging at different depths within the tissue section, Xenium accurately identifies and localizes RNA molecules within individual cells. This provides precise cellular- and subcellular-level spatial localization while preserving tissue structure and morphology.
This approach is particularly well suited for studies that require:
- Precise localization of transcripts within individual cells
- Dissection of cellular heterogeneity in complex tissues
- Focused investigation of defined pathways, cell types, or disease markers
Flexible Gene Panel Options
Singulomics supports the full range of Xenium panel configurations:
- Pre-designed, expert-curated panels from 10x Genomics
- Xenium 5K panel, targeting over 5,000 genes
- Custom panels, including the addition of selected genes to validated panels
When Xenium Is the Right Choice
Xenium is ideal for high-resolution, targeted spatial studies where subcellular localization and per-gene sensitivity are critical. It is commonly used for:
- Validation of cell-type-specific markers in situ
- Mapping spatial patterns of immune, epithelial, or stromal populations
- Investigating spatially restricted gene expression within complex microenvironments
- Follow-up or confirmation studies after discovery-scale experiments
Xenium focuses on precision and resolution, providing targeted spatial transcript information directly within intact tissue sections.
Sample Requirements
We accept the following Xenium-compatible sample types (human or mouse):
- FFPE tissue blocks
- Flash-frozen tissue embedded in OCT
- Flash-frozen tissue without OCT
Our team has extensive experience handling complex tissue samples, with careful optimization at each step to preserve tissue morphology and RNA quality.
